South Africa's second innings followed a similar pattern to the first, with Wessels and Kirsten again top scoring and sharing the decisive partnership.
After opener Hudson had made 41, Wessels and Kirsten added 89 to take the lead close to 300 and leave South Africa feeling comfortable.
The pitch deteriorated, helping the Sri Lankan spinners to run through the lower order, though by that stage and given Sri Lanka's first innings performance, South Africa would have felt with an overall lead of 380 they had enough.
Anurasiri had bowled well to take 5-51, though his figures slightly flattered him on a pitch which was very helpful.
Needing 381 to win in roughly a day and a half, Sri Lanka would feel with their strong batting lineup they have an outside chance, with the draw unlikely unless rain or bad light has a part to play.
